Three cute, sexy ninjas, around the age of 20, have been in training, building their powers for some vague future threat. Their destined mission becomes apparent when a handsome ninja from 400 years past drops from the sky into the hot tub of on of the girls. He comes with news of a grave threat: an evil industrialist has apparently joined forces with UFOs to take over Japan. The only solution, it seems, lies in the special talents of the three girls - notable as much for their martial arts as their skimpy costumes.

Years later, an adult Raizo is instructed by Lord Ozunu to complete his first assassination. After the mission, Raizo meets the rest of his clan atop a city skyscraper in Berlin. There, Lord Ozunu orders him to execute a kunoichi traitor. Remembering Kiriko's death, Raizo slashes Lord Ozunu's face with his kyoketsu-shoge and fights against his fellow ninjas. Barely surviving, he falls off the rooftop and into a river. After years, Raizo recovers and trains on his own to intervene in, and foil, all of Ozunu's assassination attempts.
Although feeling betrayed, Mika is assured by Maslow that he is still on her side and gives her a tracking device for emergencies. The Ozunu ninjas infiltrate the Europol safe house, where Raizo is being held, in an attempt to kill him and everybody inside. Mika frees Raizo and they both manage to escape, but Raizo suffers near-fatal wounds. Mika then takes him to a motel to hide. Resting in the motel, Mika implants the tracking device into Raizo, as the ninjas remain in pursuit. Unable to fend off the Ozunu, she hides outside the motel until Special Forces arrive to help her.
Turning the night into day by saturating the sky above with powerful flares, the military forces are able to fight the ninjas on their own terms. In the confusion, Mika frees Raizo from his bindings. He proceeds to kill Takeshi and confront Lord Ozunu in a sword duel. Mika interferes to help but gets stabbed by Lord Ozunu. Enraged, Raizo uses a "shadow blending" technique for the first time to distract and kill Lord Ozunu. Mika, seemingly fatally wounded, is in fact saved by a quirk of birth: her heart is actually on the right side of her chest.
In Cloudy Fate, Bright Future!, Frogadier's past was revealed by Olympia, who also predicted it would gain great power. In the next episode, Frogadier was used along with Talonflame in a Double Battle against Olympia's two Meowstic at the Anistar Gym. The two initially had a difficult time dodging their opponents' moves thanks to their Helping Hand-boosted Future Sight and the female Meowstic's Ability Keen Eye. However, Ash came up with a strategy to have Pikachu keep track of the time it took for Future Sight to hit its mark. During an exchange of attacks, Frogadier was paralyzed by the female Meowstic's Thunder Wave. Eventually, it and Talonflame charged at the Meowstic and managed to grab onto them. Thanks to Pikachu, they were able to let them go at the moment Future Sight was executed, causing it to hit Meowstic instead. As Talonflame knocked the female Meowstic out with Flame Charge, Frogadier prepared to defeat the male with Water Pulse. Despite initial difficulties with its paralysis, Frogadier managed to overpower the male Meowstic's Psyshock, thanks to Ash's words of encouragement, and knocked Meowstic out. This gave Ash the victory, earning him the Psychic Badge.
In the next episode, Frogadier, along with Pikachu and Sanpei's Greninja, began to battle Heidayu's Bisharp. Bisharp easily overcame their combined efforts, but it was defeated due to the intervention of Saizo and his Barbaracle. Later, Frogadier joined Pikachu and Sanpei's Greninja in a rematch with Bisharp, but they still struggled against the Sword Blade Pokémon. While the three Pokémon struggled to stand after being subjected to Bisharp's Snarl, Heidayu ordered Bisharp to finish Pikachu off with Shadow Claw. At the last moment, Frogadier got up and jumped in front of Pikachu to protect him, causing it to evolve into Greninja and learn Water Shuriken. Following its evolution, Greninja was matched with Bisharp due to its new powerful attack. Hearing Ash's words of encouragement, Greninja mysteriously transformed into a new form that would later be known as Ash-Greninja. With its new power, Greninja knocked Bisharp out with a powerful Cut. Afterward, the torrent of water surrounding it dissipated and Greninja reverted to its normal form, leaving Ash confused over what just happened. After the Ninja Army was defeated, Greninja bade Sanpei and his Greninja farewell as Ash and his friends left the village.
